Alirabby, I recently did a similar project, and the lining was frozen before applying pressure to the shell only besides increasing the shrinkage of the shell pieces to 105% to get the creases effect.
You can see the amount of puffiness is even.

The trick is in the workflow. This is how I do it:
1. First I use a very stiff fabric for things I want to have little waves or be very straight (the same I use for bags) which I made. Find the link below. Is called MAIN.zfab
2. I will use a heavy fabric like cotton canvas to make the basic shape of the jacket. This means, sleeves, front and back, and collar, hood, etc. I try to have as little wrinkles as possible at this point.
3. Then I will create the horizontal stitching lines on the back, front and sleeves. This way, those lines will be stitched automatically when using the Layer Clone tool.
4. Freeze everything. Do not simulate again. Your pieces should be pretty much straight, including the zipper band (which is just another piece of fabric). Also remember to leave a little band outside the zipper. See my image. This will serve as the interface between the shell and the zipper tape. Those strips should be stiff too.

5. After you created the layer that is under, that will become your lining, and the outer pieces can be changed to the shell fabric (Nylon Featherweight works great) and then apply pressure. You should simulate only with the outer layer pieces unfrozen, everything else should remain frozen.
