Getting rid of puckering / wrinkles
Does anyone know the best way of removing or smoothing out the puckering on the back of this ski suit I'm trying to make?

The quickest way would be using Strengthen by right clicking the piece. In case it bloats too much, you can Un-strengthen and stop simulation mid way so the puckering does not come back.
You could use steam to stretch the fabric in that particular place too.
Now, it won't hurt to check your patterns too and check that the armscye is correct and that the back seams are the same length as the side seams.

is there any way to make remove the wavy effect on the hood (center) without changing the pattern and adding additional fabric/taping?

Try using different fabric settings.
